What is the difference between Appserver Trace file and Process Schedular Trace file? When do we run these trace files.

Simple Answer would be that the process scheduler trace it to troubleshoot issues with the processes and the app server trace is for issues which are not by running processes.

It also depends on why you need the trace turned on. If you know the reason, then you can decide on where to turn on the tracing.

Also have you considered "Performance Monitoring"?

What about webtrace (setup the trace in PS home page before signon)? Is it like webserver trace or appserver trace? where does these trace files store when we do webtrace?

If you use weblogic you can use the weblogic console to control the log/trace/debug from
Servers --> PIA --> Logging like in the screenshot below:
